Sequencing soil biodiversity using high-throughput metabarcoding has become the sta In this minireview we compare the commonly performed sequencing methods of bacteria and other prokaryotes with sequencing of eukaryotes. We highlight the profound differences of the 2 domains that should be considered in approaches that investigate soil eukaryotes. We also provide an overview of major advancements that can be gained by sequencing eukaryotes in comparison to prokaryotes and provide a roadmap for future sequencing approaches on eukaryotes.
